A Mad Men anime... somehow I have a very hard time believing that.
Not necessarily my favorite show, but lately I've been watching a lot of King of the Hill.
I imagine that its anime counterpart would be something like Legend of Koizumi, except instead of mahjong the world's increasingly ridiculous problems are settled / solved by propane sales.

Most of my favorite shows already are anime, so I don't quite know how that would work. But just for a moment, imagine a stargate anime. I dont care, I love those shows!

Doctor Who anime? It'd be cool to see the style change from 1963 to 2012. But I don't know if I'd take it that serious anymore.

I'm going to answer all of the people saying my favorite shows, since no-one is elaborating.
If Adventure Time was an anime, they'd just combine Finn and Jake and name him Monkey D. Luffy.
If Regular Show was an anime, it would either be 100% about them slacking and having boring mundane conversations, or 100% weird stuff. No in-between.
MLP is a show where they fight monsters and learn about the powers of friendship. so, no change.
Twin Peaks would perfect. Whatever it would be, it'd be perfect. Probably run really short, as most mystery animes do, but then again, so did TP...
Community the anime, if they don't already have an anime episode in the works, would focus more on the actual classroom, and them talking while the teacher is away.

Mabel and Dipper's relationship would be slightly creepier, Dipper would have a bunch of friends that constantly follow him around and hit on his sister... Soos probably wouldn't be in the show, Stan would probably barely be in the show, and only appear as an antagonist, Gideon would be much less "murdery" and more "rivaly" to Dipper. Wendy... hmm... I don't even know if WENDY would fit...
Wow, Gravity Falls is perfect, and would not make a good anime. Unless they said, "Hey, lets make an impactful mystery anime, but with KIDS!"
Because you KNOW if it has kids, it's a fucking comedy-lightdrama. Fuck those.

Psych: The Anime
Pretty much the same as the regular show, except the stakes tend to be much higher, there's lots of Japanese pop culture references instead of american pop culture references, and most of the extras are characters from other anime series.
Dr. Who: The Anime
The Doctor's companions would be a hot-blooded unlucky everydude and his girlfriend, or at least a hot girl who ends up becoming his girlfriend. The Doctor doesn't like him because he wants to solve every problem with violence, but he has some mysterious psychic power or something that the Daleks want to use to take over the universe so the Doctor has to keep him nearby at all times. Admittedly this sounds like a self-insert fic, but let's be honest; if you turned Dr. Who into a shonen anime you pretty much have to go this route.
Captain N: The Game Master: The Anime
Okay, this is actually a really terrible show and I don't like it, but there's no denying that it has an awesome premise.
If it was done in the modern day, it would probably be a typical shonen anime featuring "Captain N", Samus, Pit (using his SSBB/Kid Icarus Uprising design), Captain Falcon and Lucca struggling to put aside their differences to defend Videoland from Master Hand and a bunch of other Nintendo villains. Every episode the party would end up vising another Nintendo game world, ranging from Chrono Trigger to Xenoblade Chronicles, with a Sonic The Hedgehog crossover occurring halfway through each season. Finally, there would be lots of diggs at the old show, such as a shoddily made pit clone (Pitthree, as Pit would call him) using "Kid Icarus'" infamous speech paternicus, an egotistic Simon Belmont impersonator, a HAL-like Game Boy robot that goes crazy and tries to kill everyone, and the eggplant wizard and King Hippo reprising their role as comic relief baddies, much to Magus' annoyance.
...I still need a new hobby.
