I apologize for my late reply, but here we go:
The transparency issue is a bug I have never been able to successfully replicate on any machine I have ever used the notifier on. I can only guess that it’s a .NET 2.0 framework issue, which you can download and reinstall here:

The new version still uses the .NET framework, but it is now in C# instead of VB.net. However, the method of creating transparent windows is exactly the same. I assume if you have the issue now, you will continue to have the issue with all future versions. This will happen until someone hands me a computer that I can work on where it has the issue, as I believe it is 100% unrelated to the notifier itself, and a problem with something in Windows. A workaround might be able to be created, but like I said, I’d need to work on a machine that has the issue.
I’m really losing my patience with the MonoFramework devs, as they seem to not care about this blatantly huge issue they have in their latest installers (that’s right, both the stable and the beta have the issue) where the new notifier WILL NOT RUN. AT ALL. BECAUSE OF THEIR FRAMEWORK UPDATES.
That said, as soon as they push out a legit fix, a beta will be rushed out for everyone to bug test.
